There are several causes for that issue. Check Disk checks for and fixes file system issues on hard disk drives so if it runs on start-up that is a sign that something is wrong with your PC. Lets see what can cause this:
- An improper System Shutdown can cause errors on the systems files and data loss, you always must shut down your PC properly using the Start menu.
- Hard disk problems: If Check Disk have detected problems with your hard drive like bad sectors the tool will try to fix them on start-up. In this case you should let Check Disk do the job until the end and later you can check the log file:
You can access by clicking "Start," typing “event viewer” (without quotes) in the Search box and clicking “Event Viewer.” Select “Application” under Windows Logs and find the entry under the source Chkdsk.
This file contains the list of issues that were found, so you will know what is wrong with your machine. Be aware that if Check Disks always runs when you start up Windows then probably your had disk is failing and you should take the PC to a technician to check it otherwise sooner or later you will loose your data files.
- Malware - This can always be a cause for your PC's behavior, check if the PC is infected with a Virus or Malware programs.
There are also some utilities on the web to check the hard disk, a free one is SeaTools which you can download and run, the windows version is easier to use than the DOS version. You can use also HDDScan which is free and allows you to perform a surface test on you HD. Both tools can be downloaded from the links bellow:

And for last but not less important backup your data if you manage to enter Windows, recovering data from an hard disk can be quite expensive so better to take some minutes and backup all the information you need.
